What are the legalities of purchasing an upper only with these barrel lengths?  Can a civilian buy them or do you need a special permit?  I would like any information you can give me or point me in the right direction.

Anyone can legally buy them, but if they are shorter than 16" they can only be assembled as an SBR or a machinegun.

If a flash hider brings the overall length of barrel to 16 inches, can it be assembled as a rifle?  Also, would the flash hider need to be permanently fixed or just threaded on?

Yes, but only if the hider is permanently attached (welding or silver soldering, basically).  

You can also use a short barrel to assemble an AR pistol, although that's very hard to do these days, with the 94 ban weight restrictions.
