I'm wondering about the different versions of frame. On the rear, I see some that has a square mark and others have a round plug and little arrow. What's the deal with that?

The little plug with the arrow is where the internal lock would be located if they were equipped with that option.

The square mark you see on the FDE frame is actually a small polymer plug available from S&W. It's used to fill the notch in the frame left behind from removing a thumb safety.

In addition to what was said above, the frames with the round plug and arrow are the older generation frames - the newest gen. frames will be the ones with the square mark.  I believe this change was made somewhere around 2011-2012, or thereabouts.

Oddly, it seems that newly made CORE and Pro M&Ps that I have seen use the old style frames.  I have no idea why S&W does this.

Yep, it is a complete mystery to me why Smith does this with the CORE and Pro pistols.
I have a standard full size from 2014 and it has the new style frame.

No idea why Smith to this day still uses the old style on COREs and Pros.
