If I use a rod down the barrel, with the bolt closed, can the barrel be accurately measured this way on an AR? If not, what is the correct method?

That is the correct method on an AR. It's how ATF does it. Just remember to not include the flash hider unless it's permanent.

....and then subtract 1/4" just in case their coat hanger isn't "calibrated."
