Im very new to this so please bear with me a little. Just finished my build. Bought a stripped lower and a CMMG 16 incn bull barrell upper. I bought a used aimpoint off EE. Swaped out the hand guard for a troy. I am looking to add a 3x mag and BUIS. How are people mounting there BUIS on the right hand side of the of the top rail? Also if I buy a set of flip up sights and mount them on the top rail can they still be seen with the aimpoint still attached?

Are you talking about 45* offset irons? KAC and Dueck Defense offer offset irons (folding and fixed, respectively).
Here's the BUIS post in the optics FAQ: http://www.ar15.com/forums/t_3_18/206233_.html So long as you have the correct height mount for your aimpoint and the correct height BUIS you can achieve cowitness of your irons through the aimpoint; either "absolute" or "lower 1/3" as photographed below by mfingar:
