Im very new to this so please bear with me a little. Just finished my build. Bought a stripped lower and a CMMG 16 incn bull barrell upper. I bought a used aimpoint off EE. Swaped out the hand guard for a troy. I am looking to add a 3x mag and BUIS. How are people mounting there BUIS on the right hand side of the of the top rail? Also if I buy a set of flip up sights and mount them on the top rail can they still be seen with the aimpoint still attached?

Are you talking about 45* offset irons? KAC and Dueck Defense offer offset irons (folding and fixed, respectively).

So long as you have the correct height mount for your aimpoint and the correct height BUIS you can achieve cowitness of your irons through the aimpoint; either "absolute" or "lower 1/3" as photographed below by mfingar:
