I bought a lower reciever from Quantico, to be transfered to my local FFL. When I went to pick up my Eagle Arms lower from my FFL, i expected a NICS to be run, but unless he did it after I left, there was no NICS run. Why??

Also, from what I understand, Michigan law requires that all firearms (a lower is considered a firearm, right?) must have a pamplet on firearm safety and a safety device (trigger lock, cable lock) included with the firearm.  Is this different for a transfer (which is how i got my lower) than it is for a purchase?

I would suggest going to your FFL dealer and asking him.  He did the transfer and he would be the best person to provide an explanation.

I have had somewhat of a hard time finding a FFL in my area that will work with me, I dont want to go confront him and mess up being able to work with him.  If I have to I will, I just wanted to know if anybody from Michigan knew anything about what I asked.

I do not know either.  If he is ethical, he will understand your concern.  If he is un-ethical then you do not want to use him anyway.

He is a good, ethical man, a outstanding member of my catholic church, I am just confused because from what I read about the transfer and about michigan guns did not relate to my experience in my transfer

I would just ask him.  Sounds like a misunderstanding.
