So I just received my new permit in the mail from York County.   Couple of questions on how it is different from my old permit from Henrico county.   My old one had a notarized raised seal over the clerks signature.   My new one does not; does this make my new permit invalid?   Also the signature for the clerk on my new permit is not from the person listed in type; however it does have the initials D.C. next to it,  is this valid/legal?

mine , Fluvanna County does not have a raised notarized seal and the girl who signed it is not the person whose name is in type. I guess youre ok

The first permit I ever received had all my info filled in with pencil by the court clerk, and signed by him as well. It looked like I had made it myself.

That's not a notary seal on your old CHP.  It's the official seal of the circuit court. Some counties and cities use it for CHPs, others don't.
