I'm going to install my saker muzzle brake on my SBR this weekend. Of course there is carbon caked on the muzzle from when the A2 FH was on there. I'm curious if I should scrape that off of the muzzle before putting the brake on there, or just leave it.

My personality would not let me leave that on there.    If I have something apart, I always clean it before reassembly.  Unless it's bacon, I leave it as-is.

Since you have the muzzle device off, you might as well try to get off as much as possible before you put the brake on. Eventually it's going to build up again, but it will be self limiting.
