I remember reading about this practice in various old weapon manuals in the WWII era.  I can even recall seeing this done using a lighter or something in a scene in Band of Brothers.  

I recently bought a Yugo M24.  With its unprotected front sight, it has lost a lot of its finish around the edges of the sight (rear sight as well tbh) and is quite shiny in the sunlight.  

Is there any reason why I shouldn't take a Bic and put a thin layer of soot on the sights to make them easier to see?  Will this practice damage anything long-term?

Not sure a Bic will soot. Try a small wooden match.

Or buy a can of sight black spray for about 7 bucks. Even using it regularly in bullseye competition a can lasts me a year or two

Light a plastic spoon/fork on fire and let that heavy black soot cover your sights.  Seen it done and used it once or twice myself.

The sharpie looks nice and black on paper because it can soak in.  On the metal sights it'll be more gray/thin looking that black.

I try not to use spray paint, if it runs it just makes the sights tough to adjust

a black Sharpie marker works, but you have to do a couple of layers of it

I just use a ray-vin sight smoker for competitions

No it wont. Sight Black is just a coating and it comes off fairly easily. A carbide smoker is another option but it's a little more expensive.
