Can I, as a C&R holder buy a C&R handgun from a private individual out of state, and have it shipped directly from him to me?  Does he have to have an FFL ship it to me?  Can that person (my Dad) bring the gun to me and do the transfer here?

You can, as a C&R holder acquire a C&R eligible handgun from a person out of state, and have it directly shipped to you. You need to send them or fax them a signed copy of your license and they can ship it overnight via FedEx or UPS to you. FedEx and UPS regulations state that the person shipping the handgun must declare that they are shipping a gun, and they will often only process this at one of their main facilities (i.e. not FedEx Kinkos). They will likely ask to see the FFL license of the party the gun is being shipped to, which is where your copy you sent comes into play. Sometimes the person behind the desk will give another story because they are ignorant, but if you have them call the headquarters it can usually be cleared up.

Your dad should also be able to drive the handgun to you from out of state and do a transfer between the two of you. Normally, all that would be needed is you to provide the other person with a copy of your C&R and it would be a good idea to do a bill of sale for both parties to have a record of the transaction. You can give him a signed copy of your C&R to hang onto, though a bill of sale is probably not necessary since it is your dad (It is usually just in case when you buy from someone you don't know). This is the case for normal states, though some states like Mass. and others have other weird rules for C&R guns. If you post your state you live in and the state the gun in coming from that would help.

Thanks.  The gun will be coming from Michigan, which does have a registration process.  I live in NC, which requires a permit to purchase...  Even for C&R FFL holders. It isn't a problem on my end, a CCW permit exempts one from the permit requirement.  A bill of sale and a copy of the FFL will allow my dad to take it out of registration.
