Anyone know what parts are not compatable with the Gen 4 ie: triggers, sights, barrels, mags, etc.

all of the above should function just fine unless something has changed. I do know that a gen 3 top end will mount and run just fine on a gen 4 frame. Also, if you plan on putting a gen 3 rsa in a gen 4, you will need an adapter. I run a gen 3 rsa in my gen 4 g17 for ease of disassembly as mine is an early gen 4 with the spring that likes to not come out of the slide. I use the lone wolf conversion.

Upon inspecting both barrels, they look different where the RSA would sit but they seem to cycle fine in both. I have never shot them interchanging the barrels though. A gen3 top end fits on a gen4 frame but not vice versus. Someone correct me if I'm wrong. Slide stops look to be interchangeable too.

How about the mags?

will a 3.5# connector work?

Gen 4 mags work in Gen 3s, Gen 3 mags work in Gen4s as long as the mag release hasn't been switched for left handed use. The 3.5 connector works for both.

The barrel is compatible between Generations.

The parts that are not: trigger housing, slide lock spring of compact models(perhaps full size models as well, not sure), compact model locking block. Obviously the slide, guide rod, and magazine catch are not.
