The threads on the supplied cleaning rod of my WASR-10/63 don't seem to match the threads on the tools that came in that pill shaped cleaning kit. Is this a common thing or am I just retarded?

Have you cleaned the threads on the rod and inside the jag?
Some of the tool kits were covered with the same preservative used on the rifles.

Its not unusual to have the wrong kit supplied with AK rifles.
You'll find 7.62 kits in 5.45 or 5.56 rifles, and vise versa.

I did my best to clean them out when I first got it but it still feels like it's cross threading. I guess I'll just have to order a complete new kit online.

Also, keep in mind that cleaning kits and cleaning rods differ between manufacturers.  My MAK-90 cleaning rod won't work with my cleaning kit for my Romy G and vice-versa.  But I wouldn't be surprised if you got supplied with a 5.45 kit either.  When you get the two to fit each other you ought to find, on the internet, all the different tools your cleaning kit's housing makes with the cleaning rod.  The housing makes for a convenient handle for your cleaning rod and also for your screwdriver.  It makes a tool that adjusts elevation for your front sight post and other stuff I can't remember.  I wish I could find that link again but surely somebody has it.

Another thing you could do is icksnay that kit all together and get a regular .30 caliber universal cleaning kit with cleaning rod.  Those AK kits are made to be used out in the field.  I have a nice one-piece cleaning rod I do all my rifles with: 7.62, 5.45, and 5.56.  I just have a couple different brushes and cleaning patch attachments.  Cost a couple extra dollars but well worth it.
