I recently sent my upper away for gunsmithing work. Would storing the assembled lower receiver with the hammer cocked for a couple of weeks cause any problems, or should I decock it?

You can store it for a couple of years with no worries.
Me I would drop the hammer for the only reason to keep the hammer from falling unintentualty which can in a small chance crack the thin web of al behinde the bolt stop.

Compression cycles wears out springs, not constant load.
