I recently bought a Smith & Wesson M&P15T and have some problems with sighting it in. I have zeroed it in as best as I could but I am still shooting 3 inches low at 100 yds. I can't screw the front sight down any further. When adjusting windage I have the rear peep sight cranked almost all the way over to the right and still not hitting the X-Ring.

Is this something I should call Smith about? or does anyone have any advise about how I can fix this problem?

I also have the M&P 15. If you have one with a movable rear sight you need to raise the rear. If I remember correctly you lower the front and raise the rear to make the impact point higher. Hope this helps.

Is the forearm/quad rail squared up with the receiver?

The windage issue sounds like a front gas block that is canted to one side or another.  In our case I would check and make sure that the rail is parallel from front to rear.

If using a 9:00 hold, raise the rear sight up a few clicks, and reset the rear elevation dial.

With the dial set to 3, you can use a small allen wrench through the hole just in front of the aperture to loosen the  dial set screw, leave it loose and adjust the rear sight body via the bottom portion of the dial only up a few clicks to zero. Once zeroed, just tighten back up the  dial set screw.
Note: a good starting point for the dial is about three click up from the assembly tight off the receiver.  If you need more, it's not the end of the world.

If you want to take it a step farther, work both the front sight post (finer adjustment than the rear), and the rear up/down for that perfect zero.
