When any unspent rounds are manually ejected from the chamber, there is a dimple on the primer from the firing pin.  Is this a problem with that can be fixed with changing the firing pin? Also, it is practically impossible for my magazine to seat when it has over approx 12 rounds, in a 30rnd magazine.  The rifle is a bushmaster xm15-e2s with bushmaster 30rnd magazines.

The FP free floats, so yes there will be a slight dimple on the primer of the loaded round that has not been fired.

To seat the mags with the bolt locked closed, use the palm of your hand on a upward blow to the bottom of the mag to set it  in the well.

P.S. Welcome to the site!!!

A good reason not to chamber a live round unless you are at a range or other authorized shooting area. Get used to that dimple, as Dano says, it's a free floating firing pin.
A mag will seat better with the bolt open. You should still be able to seat a 30 rounder with 29 rounds in it with a smack on the bottom of the mag with your open hand.
