I have a lathe and have been chambering my own benchrest barrels for a couple years now. I'm not a gunsmith but I like to think I do a fair job. When chambering a for a Stolle action i cut the tennon to a length of 1.115 and diameter of 1.062 then thread it. I then cut the chamber to a depth of .002 below flush and headspace is perfect. My question is how deep should a ar15 chamber be cut assuming everything else is in spec? Should a headspace gauge be flush, resessed or otherwise?

The AR platform isn't a Kelby receiver.  Unless you're working out of a dedicated AR production shop, you'll need to set Chamber Head Space off of the bolt face your fitting to with the barrel extension installed.  The gauge is going to be proud of the barrel face by about a tenth of an inch.
