If I were to buy a stripped flattop upper and buid it from all the parts of my existing upper, would I need to headspace the barrel?

Nope. The bolt floats in the carrier and is already head spaced to the extension and barrel. Changing receivers does not change bolt to extension/barrel dimensions.
