I was planning on putting a spare carry handle from a carbine on a new 20" falt top upper.
Would there be any issue sighting in with a rear sight from a carbine (marked 6/3 on the elev. dial), on a 20" rifle?

No, all true to spec carry handles are marked 6/3 regardless of barrel length. Only the fixed upper has the 8/3 setting. Has something to do with height and math......bottom line is you will be fine.
