Doesn't make much sense, does it ?

I get my new ML3 and the POI adjustment dials show "UP-L" and "UP-R" on them.

Almost makes it seem like there are supposed to be vertical and horizontal adjustments on each dial (which of course, doesn't make sense).  BTW, my Aimpoint M4 has adjustment dials that show "UP" and "R" for adjusting point of impact.

What gives Aimpoint ?

Secondly, why no protective cover for the M4 ?

Theres more than one way to mount an aimpoint

Stop and think about it dude . . . Aimpoints can be mounted so the battery compartment is one either the left or right side.  This of course would make the windage knob become the elevation knob and vice versa.

I always try and mount the battery compartment so it is furthest away from the non-dominant eye.  This makes the total sight picture (both eyes open) the clearest and least obstructed.  And of course this changes depending on a right or left hand shooter.

Nothing in the instructions about rotating the sight 90 degrees counter clockwise however, your answer seems to fit.

According to the ML3 instructions:
