There's no problem filling the slot in the middle of the hood. The catch actually used by the sten submachinegun is on the side of the hood, not the bottom of the hood or the middle slot (at least on my Mk3 kits).

If you plan on using a box type magazine loader filling up the hole will make it difficult to use. The spring clip on the box loader uses that slot to hold it in place.
