I have an colt a2 upper with an m4 barrel. I have been thinking about a flattop upper, but have been told that the front site is taller for an a2(carry handle) than a flat top. They said I would have to buy a new barrel to  match up with the removeable rear sight.
Is this true?

You have that backwards.  The front sight on an A2 equipped rifle is LOWER, not higher.  There is an easy/cheap solution, you can get a front sight post (I mean just the sight, not the base) that is taller.  Midway has 'em for $15, they are .030" taller than the A2 front sight post.  Sighted in, the front sight ends up nearly as high as the sight base protective "ears".  It's a different sight picture than you are used to with the A2 but works OK (I did this and you get used to it).

I read of other options (here, of course) - I think Colt makes taller front sight bases for their M4s, and I recall something of replacing certain rear sight components in the detachable carry handle.  Perhaps someone here that is more of an expert than I can elucidate further.
