Guys I am very new to AR's so please excuse my ignorance. I have never even looked at a 7.62x39 round and it is not in my reloading manuals so I do not know overall length of them. Will 7.62x39 uppers work with my lower? Any links for custom upper builders? I used to shoot a 7mm TCU in a Contender. That would make a nice AR round I would think.

A 7.62X39 upper will fit on a lower just fine. As the upper receiver is the same, it is only the barrel and bolt that are different.

               I did not know if the mag well was long enough. So mags are different also right?

You can use regular .223/5.56 magazines, but due to the different taper of the 7.62X39 case, only 5-7 round will reliably feed. There are some 7.62X39 magazines, most notably the USA Brand 30 rounders, that will feed somewhat reliably. It seems the perfect 7.62X39 magazine for the AR platform does not exist.

CCC,
   That looks like the way to go if building a new rifle dedicated to the 7.62x39. That drumm looked awesome in there.

USA mag work great for the gun. That AR/AK frankenmag is the only one that works from USA. Other than that, you have to use 20 round mags, 30 round mags wont work.

G-Tech and Scherer are the top 7.62x39 AR-15 magazines, with the USA hybrid style a fairly close second.
