If a ar is sighted in with fixed sights and you put the upper on a different lower will the zero remain?

Yes, you could possibly see a little shift but it would be negligible.

The lower has nothing to do with holding zero, you'll be fine.

There could be a shift if the lowers have different stocks which change your cheek weld/eye alignment.
