Quick question.  Just bought an M&P15.  Shoots great and when I went to sight it in at 25 yards I found that it was zeroed great with the small aperture but when I switched to the large aperture the grouping was low and to the right.  Now it's been a number of years since I had to qualify but as I recall the large aperture was for 200 yards and in and the small was for greater then 200 yards.  Should I leave it or go ahead and rezero with the large aperture, and what will it do when I switch to the small?

Welcome to the site.

My understanding is that the large aperture is only for close quarters / night shooting and the small is for everything else.

I have terrible eyes, but still use the small aperture all the time.  Set it and forget it.  YMMV.

If you really wanted to, you could zero using the small aperture and then note how many clicks and in which direction it takes for you to get to zero with the other aperture.  That way, if you switched between them, you could just go, for example, "4 clicks up,  and 2 clicks right" to get on target and then reverse it to use the other aperture.  That just seems like a lot of trouble to me, though.

Don't know what happened to this site:  http://groups.msn.com/TheMarylandAR15ShootersSite/improvedbattlesightzero.msnw
(Ok, I just found this which linked here: http://grburnett.us/guns/ImprovedBattlesightZero.pdf)

Might want to check this out:  RIBZ - Revised Improved Battlesight Zero too.

ETA: the longest range I really have access to is only 50 yards which is one reason I don't mess most of the above.  Again, YMMV.

Thanks for the links, they were very informative.  I think I'm just going to leave it where it is.  It's zeroed in perfectly the way it is and I've already marked the wheels for this zero.
