I have a bushmaster M-4 type carbine. I have installed an arms Inc #40 BUIS and an Eotech 552. I also have replaced the standard front post with one that is.40 higher then the stock sight. This was done per Bushmaster recomendation if using an ARMS inc sight. When I do my Initial Zero I should use the small apeture of the sight ? MY ploan is to Zero the gun using the 50 yard zero.

You'll be able to obtain more precise groups using the smaller aperture.  My groups with the large aperture run approximately 144% larger than those with the small aperture.  If you have a standard rear sight leaf, there will be an elevation offset in the points of impact between the large and small aperture.
