Are there rules against having mulitple uppers for a lower? Is there any reason I cannot have a 16" 5.56 upper for 3 gun and a 22" 6.5 grendel for long range shooting/hunting?

NO as many as you want ( as long as they comply with the (any) restrictions your state might have)
