Currently use 2 window a/c units on the house.

Thinking about having a whole house system installed.

Not sure if a central system with duct or ductless is better way to go.

Now looking to do the upstairs level, as the lower level is basement and partly under grade and stays cooler.
House is 3 bedroom, kitchen, 1.5 bath ,and large living room with cathedral ceiling .

My biggest question is, which is better for resale value?

The ductless units hang in the room ,  they look like a eyesore . Just a big box hanging by the ceiling.  
The central system, I would have to get everything installed ducts etc.
Is one more efficient than the other?

The ductless mini split heat pumps will likely be more energy efficient. They shine when you only want to condition certain rooms.

The Sheetmetal ducted system should cost more and add better resale value to the home.

You don't have to only use cassettes or high wall units with mini-splits, there are ducted fan coils if you have a closet, crawl space or attic to mount them in and can run some ductwork.
There are also some nicer looking premium high wall units available now with mirrored finishes or even a picture frame unit also.

Mitsubishi has a fan cabinet box that looks like the standard air handler, they are only available in their multi zone units

Ductless systems are going to be your most efficient.

Ductless systems are also heat pumps so you can spot heat the areas you live in and turn the rest of the house temp down. The heat side is most efficient when the outdoor temp is above about 30 but will heat all the way down to below 0 if you keep the out door unit clear of snow and ice
