3 exposure HDR processed in Photomatix 4.0.

In the trees there is a grey ghost.  Any tips/suggestion for getting rid of the grey and getting more even colors in the dark spaces?  I use the program a lot, but can never get the mid-tree grey blobs out.

I see what you are talking about, but I have no idea how to fix it.  I do have photomatix, but  rarely use HDR, so I am certainly no expert.

Needs more contrast.  See how that works for you.

This sort of thing was one reason that I decided to go to Nik's HDR Efex Pro, although I haven't actually tried it in this exact scenario.  I have taken a lot of photos around industrial construction and I would get similar results looking through structural steel, lattices of cranes, etc.  The Nik software lessened the effect.  If you are willing, I could give it a run with your pictures, just to see (I'm curious myself) but I'll completely understand if you don't want to part with your digital originals.
In this picture, I normally would have had some 'ghosting' inside the crane lattices, inside the railings, and under the platform.
