I dunno about ghosts, but 3 AM is commonly known for two things:

1. The time when most people are least active/alert.  The military and law enforcement agencies have long been fond of scheduling attacks on possibly sleeping targets around this time.

2. The "hour of the wolf"; the time when the world seems darkest and scariest.

My game cameras show quite a bit of activity around 3-4 am.

I work the midnight shift for my police department.  It is a 10 hour shift from 2200-800.  I have seen deer, foxes (both Grey and Red), possums, skunks and, all sorts of stray cat and dogs running around at 300.  Coincidentally, I have never seen a ghost out and about.  However, in the movie; Exorcism of Emily Rose, the priest makes mention that 3am is the "witching hour."
