I ran rkill and it terminated the antivirus provided by my ISP. WTF?

Were you trying to kill a malware process that was infecting your computer? Or did you think rkill was going to do something else, like fix an infection?

I read that and it still doesn't explain why it would kill the antivirus.

The creator notes that it "kills rogue processes", so that you can clean them out with an malware remover, like Malwarebytes. He also notes that a reboot will let those process function again.

I speculate that rkill interpreted your antivirus as a rogue process, even though it was acting exactly as designed. (One of the jobs of an antivirus program would be to kill 'bad' files that get into your system.) I think once you reboot, your antivirus should function normally.  Or, you may have to re-install it.
