I have kind of short arches or almost flat feet. I usually buy medium, regular, or D widths, which I think all are the same. Anyway, my feet are probably a little bit wider. I recently bought some Justin work boots which felt great at first, but after three days at work, my left pinky toe was a little irritated and burning. I noticed when I step on my left foot when walking I can see a bulge where my pinky toe is pressing against the boot. Will this go away after the boots break in? I've tried wide boots before, and they just don't fit. I have to cinch the laces up so tight on them that the leather on top of the toe in front of the laces buckles up, just to keep them from flopping around on my feet.

Is there a reinforced toe?  If yes, then your toe will rub itself to bits and contort itself to try and fit.  My little toe is turned sideways from wearing army boots that didn't fit worth a crap in basic.  16ish weeks was enough for it be like that for years.  Cross your fingers, and thats what my little toe looked like.

If there isn't a reinforced toe then it'll stretch if it's leather.  You could try various methods of stretching out the toe, you'll find them online.  I can't really recommend any- I just buy eeee boots and live with the extremely limited selection.

These are steel toe boots, but my pinky to is nowhere near the steel. They are actually softer leather than my Redwings.

Usually in that case you want a wide for extra toe room.  As you can testify to, ill fitting boots that don't stretch will fuck your feet's world up.
