i just got done watching Das Boot and was wondering in Real life how did they keep the gun that was mounted on top of the sub from rusting?

Like everything else on a naval vessel, it was painted. I imagine the breech and muzzle were plugged somehow to make them water tight.

If you ever get down to Moorhead City, NC, stop by Olympus Dive center, they have an actual gun from a U-Boat on their deck. They found the U Boat and the whole gun was torn off by a storm sometime before. Cool to check out.
