The note in the mod states "Do not file down part A so much that the actual striking part of the FP is even with part A. Make sure that part A is still extended past the striking part of the FP. "

Can someone tell me why and what the danger is?

Not an gunsmith here, BUT I own one of the early ones, have done a lot of shooting with it, fully disassembled it several times and done all the upgrades myself (screws, buffer, firing pin) and mine still works GREAT!  With that, here's my answer...I don't know if there's a "danger" to doing it, but I would guess it has to do with dry-fire protecting the FP face that strikes the cartridge primer rim.  The "do not file" protrusion hits the barrel-block face.
Like I said, I followed the instructions and cured my occasional light-primer strikes early-on.
