I ran a VTAC Wall for the second time yesterday. I enjoy it as a drill/stage, particularly because I have very bad knees and it forces me into taking shots from odd positions.

Anyone have some tips for running the wall, specifically the bottom three ports? Double-kneeling is almost impossible for me, so I usually take it from an urban prone position. I run plugs, not muffs, so my ear pro isn't what's limiting me from getting my head low, but I still struggle with it - about 20-30 seconds per bottom port.

Rifle is nothing fancy, just a 16" carbine with an Aimpoint. The target is a 10" (12"?) gong. I'm a righty and didn't have any gear on my right-hand side (removed my holster as it was a rifle-only stage). Thoughts?

You could try SBU prone.  I was going to try and describe it, but I found some pics that will probably make more sense.  Looks something like this.

It will be a lot less hard on your knees than what Kyle Lamb does.  It will also probably be easier to more quickly get in and out of and will be quicker from going from port to port than a rollover (urban) prone.  SBU prone is also more forgiving with a red dot type of sight and you can shoot well from a completely flat surface.  Might need to roll your head and push the rifle out farther, but as mentioned with a red dot, it is much easier.

I don't think anyone has mentioned moving in front of it.

When my range runs the wall, the rule is you have to fire through the ports.  If part of your body is exposed, that's no problem.  So if your butt is in the air and is visible from the front, that's OK as long as your muzzle is in one of the ports.

I don't think the primary focus is to get you to shoot from behind cover as it is to force the shooter to fire from a non-traditional position (i.e., turning the rifle 45* or 90* from vertical).  IMO.

Just to add, if you do an SBU type of prone and are shooting at distance we should also take into account the POA / POI difference that is created from a canted rifle.

As the OP mentioned it may or may not be stressed that it is a fire behind cover only type of drill.  We do also set up drills that are more to stress shooting from improvised positions as opposed to strictly from behind cover.

OP,
you could also try "broke back mountain prone" which is in Black Rifles and Green eyes, by Lamb.

or maybe urban prone could work for you too.
