NYS gun laws are no longer available at the link pinned in the thread above.

I want to know what the law is pertaining to transportation of weapons.

mainly :

1) is it legal to keep a rifle/handgun in a vehicle?  therefore taking it with you wherever you go.  If you get stopped by the police, how will they react?

2) NY has not and probably will not pass a law allowing CCW as far as I am aware.  Does that restrict me entirely from carrying a handgun for personal protection??  What do I need to know??

You can have a loaded handgun in a vehicle but not a loaded rifle or shotgun.

A pistol permit in New York is a permit for CCW as well.  The only problem is a lot or most of permits are issued with restrictions.  For example in Erie county where I live my permit will be for target shooting, hunting, and at home carry.  From what I hear you need a really good reason for a full carry permit in Erie county.  Your county may vary.

so there is no restriction of keeping a rifle unloaded in my truck if I want to?

Thanks for the clarification on handgun permits.  I had heard that most judges issued them with 'restrictions'  I didnt know what that meant though.  A friend of mine lives in a county with a very gun-friendly judge and was bragging about getting a no-restrictions permit.  Hopefully I can get more info outa him.

You can transport a long gun in NYS as long as it is unloaded in both chamber and magazine. You would be wise to keep it cased and out of plain sight as well. I would also be concerned about leaving it unattended while your vehicle is parked.
