Is there any law preventing me from keeping my ar15 in my vehicle 24/7?  Is is in a slide out safe, and the mags are kept separately.  I do not have a concealed carry permit as of yet, I'm still waiting on the VA to send my copy of my dd214 so lord only knows when that'll get here.

No different than transporting any weapon without a permit. It must be a closed and fastened container, ammo separate and the gun inaccessible to the driver.

I would want ti to be a good lock box as I woul dbe nervous about it being stolen.

Unloaded is all Iowa requires, no? The ammo can be in a magazine that is 1 inch away from the arm as long as it is not in it? And the "inaccessible" portion is covered by it being in a "closed and fastened container" or "securely wrapped package"  "too large to be concealed upon one's person" because the law contains an "or" option for the trunk/cargo compartment.

IC724.4:
1.  Except as otherwise provided in this section, a person who
goes armed with a dangerous weapon concealed on or about the person,
or who, within the limits of any city, goes armed with a pistol or
revolver, or any loaded firearm of any kind, whether concealed or
not, or who knowingly carries or transports in a vehicle a pistol or
     revolver, commits an aggravated misdemeanor.
.........
IC724.4.4,(e,f):
     4.  Subsections 1 through 3 do not apply to any of the following:
...........
     e.  A person who for any lawful purpose carries an unloaded
pistol, revolver, or other dangerous weapon inside a closed and
fastened container or securely wrapped package which is too large to
     be concealed on the person.
        f.  A person who for any lawful purpose carries or transports
an unloaded pistol or revolver in a vehicle inside a closed and
fastened container or securely wrapped package which is too large to
be concealed on the person or inside a cargo or luggage compartment
where the pistol or revolver will not be readily accessible to any
person riding in the vehicle or common carrier.

Does Iowa consider a loaded mag to be a loaded weapon? I know some states are picky about if the mags are loaded or not as well. I have heard stories of people getting charged for loaded rifles by the DNR by having loaded mags with the gun in a case.

Good question.  The answer should give Iowans just one more reason to support the Iowa Firearms Coalition, as they helped get the law improved.

In 2010 HF2200 made it so that a loaded magazine was not considered a loaded firearm.  Here's the text:

BE IT ENACTED BY THE GENERAL ASSEMBLY OF THE STATE OF IOWA:
Section 1. Section 483A.36, Code Supplement 2009, is
amended to read as follows:
483A.36 Manner of conveyance.
No A person, except as permitted by law, shall not have or
carry a gun in or on a vehicle on a public highway, unless the
gun is taken down or totally contained in a securely fastened
case, and its barrels and attached magazines are unloaded.

Mags would be mounted on the outside of the case, that way there is no confusion or question of interpretation.  Also it is a safe that slides out like a drawer, I picked it up awhile back its designed for SUVs but I was using it under my bed till recently

The above change was made on purpose specifically in order to remove confusion or interpretation.  Don't stick it into the gun and you are good to go.

Also it is designed to be bolted down, so I would wind up drilling through the floor to bolt it in.  A lot of hassle but I believe it'll be worth it

True but I would still rather not leave any room for confusion.  I have extra pouches.  A bit of Velcro or some high strength magnets and its gtg.  I have both already
