My 45acp brass cleans up real nice with walnut media inside and out.My 9mm I'm guessing due to the size has quite a few walnut media grains
inside the cases and does not seem to be cleaning as well as the 45 did.

How clean does the inside case need to be?

Also, do the primer pockets need to be spotless also? I realize that the more carbon deposits in the pocket will make it harder to seat the primer.

Inside case needs to be pretty clean. Use corncob media.. you can get cracked corn animal bedding at a pert store that is cheaper and will work, although it's a little bigger than regular media.
The flash hole should be pretty clean as well. It won't look brand new but chunks of crap in there can be a problem. Lee primer pocket tool is a cheap way to clean them out. Hook it up to a drill and go for it.

Some don't clean pistol or rifle brass at all, just size, deprime, and reload. You won't get the insides of cases clean and shiny like the outside and it isn't necessary. I do like to clean the bottom of primer pockets before seating a new primer but again it isn't absolutely necessary. I've used tools that are like scrapers to remove the primer residue and  RCBS's wire brushes. My Possum Hollow primer pocket uniformer doubles as a primer pocket cleaner plus it will uniform the depth of the pockets. Just make sure that corn cob or walnut media isn't clogging the flash hole. Vibratory tumblers just won't clean the powder residues inside pistol and rifle cases very well. For that you'd probably need to go to some of the liquid case cleaners. It's just up to you as to how much effort you want to take for cleaning cases.

The more a case is reloaded and shot the blacker the inside gets.

It doesn't effect accuracy or function, so they don't need any special cleaning.

Just tumble clean and reload.

With non match ammo, I clean primer pockets every second or third reload.
