Was getting a batch of 338 win mags done the other day and I noticed that my hand primer was not seating the primers just below flush.  This is a fairly new (less than 500 rounds) tool.  Any ideas on whats causes this or if there is a way to fix it?  I wound up priming all my rounds with the hand primer and then "finishing the off" in the press.

What brand of brass? How many times fired?

CCI 250's?

Remington and Federal brass.  Fired once right out of box from factory, this is the first reload on them.  Yes, CCI 250.

Hope you have two different loads worked up because you can not swap data from one brand of brass to another.

Really?  I can understand there being some slight case variation, but could this really be a problem?  I already tested these loads and saw no problems at all (not a max loads though)
