So what is the rules on sending my lower off for engraving AFTER it has been approved and I have the paperwork?

As per the BATF SBR FAQ, it only falls under the purview of the NFA when assmebled as a rifle with a barrel less than 16" in length.

So sending just the lower won't add another transfer tax, correct?

a stripped reciever is not an SBR.
