The ATF claims it will have eforms for purchasing a silencer ready by mid January. Should it wait a few weeks or just paper file?

Paper.  It won't be back in January.

Meh. I'd just mail it.

Paper. You know they take those now. No idea if/when eForms comes back with F3/F4, but I don't think you'll see it in January.

Trust me. The longer you wait the longer you'll wish you'd have done it earlier. Worst case is they come back up and you have a bit of extra time added on your form. More likely happen is that you are going to wait through January, hear that they are supposed to be back in February, so on and so forth up until the time you could have already had it back. I played that game and it didn't work out for me. Best to get the process started ASAP.

The contractor is still in the design phase of the eForms 2.0 project.  I don't expect to see the new platform until SHOT 2016 if then.

I'm sure I'd be willing to construct the site for half of what is being paid, and it would have been up in 2014...

My last 6 cans came back right at or just under 4 months. Just mail it and it'll be here before you know it. Mind you I've waited a year for cans before.
