Well I have been taking my RIA .45 to the range and have been working up to CCW with it (My XD is sad he is going to the safe.)  Anyways, my buddy went with me and after he shot it, he noticed the pin that holds the hammer in the frame was not sticking all the way out. He asked me if it was always like this and I told him yeah, since I bought it.

Is there a problem if the pin doesn't stick out as far, or is that normal? It goes into the frame flush.

The hammer pin on my Rock is a little bit short, and so it does not protrude any from the frame, on the right hand side.

If the pin is flush with the frame on the left hand side, under the safety, all is well.  Just an idiosyncracy of the RIA.

My Colts have pins that do protrude farther from the frame.

RIA is has a good CS record, I'd call them and request a new pin.  It should be flush, it probably will never be a problem, but it should be flush.
