I was cleaning my SIG 220 and found come rust in the barrel. I cleaned it out until I couldn’t see it anymore.  However there is now a small pit where one of the rusts spots was. Any ideas could this cause any other issues? And I know I need to clean it more often it has been three weeks.

Depending on the location it could degrade accuracy but it should not make the gun unsafe to fire.

This certainly gives rise to concern as to the environment so I would swab the barrel with a few drops of oil before putting up and run a dry patch before going to the range.

+1  At pistol ranges of 25 - 50 yards, it won't affect accuracy.  Scrub down the bore with bore paste and bore shine, and keep it lightly oiled with Break Free or some such.  It should be fine.
