I'm getting a 3" POI shift at 25yd when shooting brown bear, from my Saiga which is sighted in with GT.  Is this a normal problem?  I'm shooting a mix of both GT and BB, should I take both POI's into consideration when sighting in?

Not uncommon, different ammo shoots to different poi

Sight in and shoot the same ammo

If you are just burning up ammo it doesn't matter

Like he said, you have to pick a 'good' ammo and use it except when just blasting. You only adjust the sight when making a permanent ammo change or fine-tuning at the far zero. GT is good enough to be the 'good' ammo. Its great when you find another brand that will shoot to the same point but its rare.
