Im ready to install the rails now but I have a question. I bent a flat, and when I line up the holes in the flat with the holes in the rails, there is a little more space in between the lower rails and top rails when i put the 15/64 drill bit in there as a spacer. Does it need to be tight up against that drill bit or is that extra 1/8 inch or so ok? Does the carrier need to touch the rails?

Remember, you are only using the drill to keep the upper and lower rails parallel.  There is no set size drill to use, it all depends on your particular build.  I have a set of a million or so drills from Harbor Freight that I use to get my rails parallel and the size that I use varies almost every time.
If you are using a Tapco flat and rails you can probably disregard the existing holes in the lower rails.  Go ahead and get your lower rails so that they match up with the trunnion, make sure they are parallel with the upper rails then weld your lower rails in place and fix your holes if necessary.
