I made 3 gallons tonight.  I know the Kerosene can and Mineral Spirits can are fine for Ed's Red.  Will there be any issues with storing a gallon of Ed's Red in the ATF fluid jug long term?  I used no acetone just Low Odor Mineral Spirits, ATF fluid, and Kerosene.  I poured it into each container after mixing in a large container. I also marked them to avoid confusion.

I doubt you'll have problems. If you want to be 100% look at the recycling number on the jug then do a search on the type of plastic it is.

I store eds red with acetone in Gatorade bottles, I don't remember the plastic they are but I've had no problems with it, though it does seem to let some some of the acetone evaporate off.

Yep - there shouldn't be an issue with plastic storage method, since you didn't use any Acetone.  That can be very destructive to "some" plastic.

I love ED's RED, it's great stuff. Cheap and easy to make.  The only thing I dislike is that ATF (red) tends to stain. But it's a great cleaner.
