When I clean my AR15 the sides of the DTI "issued" cleaning rod will touch the sides of the rifling inside the barrel.  This leaves small rifling "rub marks/scratches" on the rod.  I'm assuming this is bad?  The 5.56 opening is so small I think I'm going to have to resort to a pistol cleaning rod that will not touch the rifling.  What do you guys think?

Use a rod made of material that's softer than steel and you'll be fine...marks in the bore or no marks.  Might I suggest aluminum, brass or a coated rod.

A coated rod is what you want.  I use a Dewey, myself.

Bare Aluminum rods can scratch, if the AL oxidzes it'll be harder than the bbl and can scratch.

The Aluminum oxide is amorphous, not crystalline.  It also about 2 millionths of an inch thick.  It is a non-issue.
