If i take a 16 inch barrel and have in cut and retreaded and have a flash suppersor pin and welded on do i have to file any paper work with the ATF or does it not matter since the barrel length will still be 16?

as long at its permanently 16.1" its fine and doesn't matter how you get there, as long as its there/

That is measured as 16.1 from a closed bolt face. A place like ADCO will be able to do exactly what you want very quickly.
