I have a question on my lower real quick. I took it out today and was examining it and noticed some spots that looked worn or smudgy... mainly from filling in the engravings and then getting rid of the excess amount multiple times.

Don't know if you can tell in the first picture, but see the grayish smudgy looking area around the paddle above and to the right of the trigger guard?

The light is reflecting off the areas in question in the second picture, (yes the discolored parts are really there). What can I do to clean it up and restore it back to what it looked like before (nice and black)? I've tried some simple Hoppes 9 i had laying around, but it didn't do much... only for a little then it came back. I've heard brake grease but wasn't sure.

What did you use to fill in the markings with? I think you're meaning brake cleaner, not brake grease as I've never heard of brake grease. It just sounds like a bad idea. If you used testors model paint, then I would get testors paint thinner to take off the excess. Brake cleaner or gun scrubber should work well also, but you run the risk of taking off what you have in the markings when spraying these two on.

Hahaha wow yeah I meant brake CLEANER... sorry about that. I used crayon which was simple enough. Also, I don't mind if I take off what I had engraved because I plan on redoing it anyways. It was more of a test run.

I couldn't find a digital camera so I held my Mac book upside down and took the pictures....

Crayon wax can be removed with ammonia. This may harm the gun's finish, I'm sure someone will post here if it will.  Ammonia removes wax real well.  So does paint thinner or gasoline.
