Elmers paint pens work great too, just slop it on, wait 30 minutes then remove the excess with Hoppes #9.

I used model paint, and removed it.  If you get much CLP on your lower you will probably find the paint comes off a little at a time.  Honestly, I think it is a waste of time, and not because I don't like the look of painted lowers.  Paint it, put it on the shelf or in a safe, and call it a day.  But if you shoot it, then you probably clean it.

I haven't done this, but on similar surfaces I have used a "Silver" sharpie to make marks.  They are NOT common in the stores, but when I found them, I grabbed them.  On dark metal or dark paint, they make very contrasting dense silver color mark with a felt tip pen. Same permanence as a sharpie, most of the mark can be wiped away with rubbing alcohol, but will last and stand up for months or longer to most chemicals and rubbing.  Just something to consider/try if you see them in the store.
