I have a Mil-Spec buffer tube for a 5 position stock. I bought some timing plates, the thing that times the tube to the receiver, and holds in the rear take down pin spring. The plates that I bought do not fit my tubes, I have two tubes and two plates, and nothing fits up. My tubes fit up very very nicely to my receiver, and my stock fits up nicely to the tubes too, so it is decently a plate issue.

Is there a difference between the timing/end plates for Commercial vs Mil-Spec tubes, it doesn't make sense that there would be a difference, because the threads have to be the same on both to match up with the receiver. Maybe I just have a bad set of plates, bought them used off the EE.

Are the receiver end plates you are working with stamped steel (OEM style) or machined aluminum?

You are right that the threads are the same and don't affect the fit between mil-spec and commercial buffer tubes, but I've found wide variety on the size of the openings of the receiver end plates.
About half of the stamped steel plates I've used over the years needed a little file work to smooth the opening so that they fit over new threads on buffer tubes. It usually doesn't take much.
The aftermarket aluminum (sling loop style plates) are usually higher quality and fit better in my experience.
Good luck with them.

The ones that I have look to be laser cut, and when I first got them, they both had bad bends in them, so I took them to me machine shop and straightened them out, but they still dont fit, so I am going to file the insides out until they are in spec.
