I have read the guide but what I don't get is that when you install a CAR stock you do not tighten the tube enough to prevent movement of the retainer pin. Then the nut holds it in place. With the A2 tube it just says to torque it to 35-39lbs. Does that mean against the retainer pin?

I know this should be easy but HELP!!!

Yep. Usually the face will come in contact with the nipple of the buffer retainer pin.

No. The rifle tube (receiver extension) has a shoulder on it the that will tighten up against the receiver. The tube may or may not come in contact with the nipple of the retainer pin.
